In today's timeline, the main character Desmond Miles falls into a coma because of the incident that took place at the end of Brotherhood. Desmond is in a special area called the Room Black Room için to save his mind. When he wakes up in Animus, he meets the consciousness of Subject 16, who is attached to Animus before him. Desmond learns from him that his own mind is fragmented and that he must witness the stories of his ancestors until he has nothing to show him.
Desmond passes through the memory door of the "Black Room" and settles into the Ezio Auditore view. Ezio travels to Masyaf to uncover the secrets of Altaïr, which he had previously uncovered, and to learn the true purpose of the Assassins. When he arrived at Masyaf, he saw that the city had been taken over by the Templars, and the Templars tried to kill Ezio. Although Ezio initially successfully resisted the attack of the Templars, he was distracted and caught by the sight of Altaïr's silhouette for a brief moment. Ezio, who was imprisoned in Masyaf castle for a short while, was about to be hanged and managed to escape and escaped into the castle and discovered Altaïr's library. To open the library door, five keys are required: one of the keys was seized by the Templars, while the other keys were hidden in Istanbul, the capital of the Ottoman Empire. When Ezio arrives in Istanbul, he is greeted by the leader of the Turkish Assassins, Yusuf Tazim, and becomes a friend of a seventeen-year-old Turkish prince named Süleyman. Ezio learns that the keys are hidden in the city by Niccoló Polo. While searching for Polo's old trade shops, he meets and falls in love with a young Venetian traveler and book collector named Sofia Sartor. Later, Sofia helps him locate the keys.
In the meantime, chaos prevails in the city due to clashes between the throne of Prince Ahmet and his brother Prince Selim. Among these conflicts, Süleyman tells Ezio that there was an Ottoman prince and he suspected that the Templars were behind this fight. Ezio finds evidence that Manuel Palaiologos, with the support of the Templars, established an army to destroy the Ottoman Empire and rebuild Byzantium. Ezio, who killed Manuel, reveals that Prince Ahmet is the true leader of the Templars and is after the keys.
